LEDs are polarity sensitive. Try inserting the bulb rotated 180° out from where it is and see if it works.

EDIT: Sorry, just realized I may be misunderstanding your post. Are you dealing with the flasher on fully sealed new light housings with bulbs preinstalled, or did you install new LED bulbs in stock housings and are trying to get them working with a new flasher?
