I think you use epoxy primer, or POR, or Rust Bullet like was suggested above, you will be fine. It should seal in whatever rust is in there.

I'll probably hit mine with a little phosphoric acid (which is what's in the POR-15 prep-spray) before I epoxy over it...if I ever get there.

I've had this same thought though.
