I cant help on the actual height questions.

The bags are designed to be used at the height they are when there is no pressure applied. By cupping them you can both improve the ride while having a lower ride height as well as air out lower.

If you want to see how low it will be when you cup it you can take the bag out and jack the wheel up to whatever height you want. You will eventually run into the inner fenders (as you mentioned) as well as the steering shaft too.
