I think you are just making alot of extra work for yourself here. A hole from the spot weld cutter or the small emblem mount holes are better left to just be welded closed. There are many ways to go about it as far as exact welding pattern. But, you can fill in small holes like these real easily with the welder and save the time and effort. The time you spent trying to cut the hole plugs, and then the time you spent welding them in, you probably would have been done sooner just welding. And you wont be using much extra weld since by the time you welded the 'plug' in place I am guessing you almost had the hole all welded in anyway.
