The front shaft should be inline or close to inline with the transmission. All three yokes should be phased inline with one another. If the slip joint was disassembled and reassembled one or more splines out of phase a vibration can occur. Lowering the truck decreases the angles reducing the u-joint stress. I'd suspect an imbalanced shaft and/or a yoke phasing problem.
