Door alignment help

I had my inner kick pnl patched, lwr A pillar patched,inner rocker pnl patched,part of the floor pan patched, floor support on the drivers side patched and replaced the outer rocker panels. I had this done to both sides with the drivers side getting most of the work. I had all this work done at body shop and I kept a close eye on it while it was being done and felt pretty good about the work, but dissapointed about it now.

I have two problems right now. The first problem is on both sides the lower hinge on the A pillar have one bolt spinning out of the three. I am not sure what the fix will be for this so any advice would be helpful. What ever the repair is I don't think it's going to be simple.

My second problem is the doors are way out of aligment with the passenger side being the worst one. I have purchased a door hinge wrench off of ebay to be able to get at the bolts with the fenders installed.

Here's a few pictures showing the door aligment and one showing the bolts that are spinning

What does the vent wing to windshield area look like?

Looks to me as though the door needs to be rotated clockwise just a bit. This will bring the body lines back and clean up the gaps.
