Retaining door gap/ removing doors

I've been doing my body work getting the door gaps aligned , my question is how or what would be the best way to mark or drill small holes on each hinge so when I pull them back off I don't fight it and risk scratching everything up. When I had my 67 Camaro painted the guy pulled the pins out and left one hinge on the door jam and one on the door, but with these trucks pulling the pin out isn't possible. Any advice or past tricks would be greatly appreciated. Thanks Guys.

I drilled a 3/16 " hole in the face of each hinge, I have 3/16 " pins...left the hinges on the doors. This worked well for me.

also did the 3/16 dill hold and have had then on and of a few times so far very close every time.

yes i did 2 in the cab and 2 on the door per hinge so. on both pass and driver sides. also did the hood and fenders this way as well but have not put those parts back on yet
