If you are going through the trouble of a LS swap, I would aim to use the 4L80.
It really depends on what you want to use it for. If you can live with 3 gears, go for it. 4 speed is a lot nicer though. Lower first and overdrive. The biggest factor is going to be cost as you mentioned.
