Sounds good.
Since both the horizontal & vertical plains of the upper bracket need to sit flush w/the x-member & side of the frame, trimming whatever is necessary to accomplish that w/o infringing on the mounting hardware/flange areas seems harmless (as far as minimizing structural integrity).
