This is a personal preference thing, for me the factory unsmoothed firewall isn't a big deal but for some others it really bothers them, I would just plug all the holes I'm not going to use and call it good but that's just me.
Keep in mind there is alot of stuff covering up that side of the firewall so you won't really see much of it, also that protrusion is your parking brake mounting location so you can't eliminate it or the parking brake assembly won't fit correctly at the dash support without a modification to the parking brake assembly.
